Can I use individual menu items as mods? That way they inherit the ability to each have their own modifications? Example

Yes you can, they will keep their existing modifications and price (unless you override price) if they are already assigned, this can be benefit in some cases and a deterrent in others depending on how they are used, in the combo situation you showed I think it would be a benefit. https://central.toasttab.com/s/article/Creating-Modifiers-from-Items
